SPOILER ALERT

During the events of Memory Garden, Towhee and Melisende discover Emile did, in fact, survive the shooting. However, he suffered a serious brain injury, to the point he had to be institutionalized. Virginia Naciente arranged for his care in a facility in Portland, and chose to never tell Towhee because it was believed he would have no memory of her. His communication is severely impaired, and he shows no indication of possessing any long term memory. However, when Melisende takes Towhee to the facility, they discover he does remember the little sister he named.
